When you use Markdown, I’m pretty sure MailMate always sends a multipart message with an HTML part and a plain text part containing the original Markdown.
Try opening a sent message and viewing the plain text alternative with ⌥⌘[ (or View → Message Body Parts → Previous Alternative).
