It is possible I had an OS update some days ago, I’m not sure.
My Mailmate version is a Test Build, 6263, my mac is a MacBookPro18,3
with Sonoma 14.7.6
I see the green counting of flagged emails, not the red one. I tried
changing settings but it does not come back.
In the dock I see both numbers.

Have you tried a Test Build? You didn’t mention the specific build
you are using nor whether some condition of your MacOS was updated
recently. That might have affected your MM operations as well.
Below is the current Test Build and version MacOS running on my
MacBook Pro (Menu>Help>Send Feedback). My counters have not quit (on
the Inbox and other relevant folders). You can check for Test Builds
either on the web or on recent Beta versions by holding down the ⌥
key when clicking Check For New… in the MailMate Menu dropdown.
