Issues of this kind typically indicates that one or more mailboxes within an 
account are offline (this is possible in MailMate, but in theory it should only 
happen after MailMate has shown a warning about a persistent issue). Expand the 
account(s) under Sources and make sure no mailboxes are greyed out.

(Alternatively, some mailboxes are in some kind of infinite synchronization, 
persistent spinner, which prevents changes in MailMate to sync with the server.)
