Markdown is plain text. The options are plain text, or, plain text + HTML generated from Markdown. I think this is what many of use because most of our correspondents don't know or understand the difference and are used to the abomination of HTML-based e-mail. MS Outlook gleefully makes a complete mess of the plain text when it replies, ignoring things like quote levels and line breaks and all the things that were developed over the years to make e-mail the really useful tool it became. Get used to switching between e-mail parts: View > Message Body Parts.
