I tried to duplicate the problem (in 2.1-beta and 2.0.10 preview on
Leopard): It always opened the window on the top of all other windows. It
also worked when Mailplane was hidden or in background (not the active app).
What could I be missing? Do you use any system extension like an input
manager?

Jordan: Mailplane 2.1-beta has a new preference that may be the solution for
you:
"Always open new mal notifications in a new window"
