Thanks for your feature suggestion. It's quite hight on my list of possible improvements.
What if you could specify ONE label that would be used to display notifications? Example: You have a label named "important" and you use filters to label all important messages with this label. Then Mailplane would display Growl/Sound notifications and display the unread message counter based on the "important" label.
