The accounts side bar is shorter than the main window, so there is no line up with the top or bottom, on my Mac. It stays that way no matter how I resize the window.
I have yet to see it separate from the main window. As for disappearing behind other windows, is the focus on the other window? If so that would be normal in my experience. Have you tried just clicking on the Mailplane window to bring it back into focus to see whether the accounts' side bar returns?
