I don't know how Mail.app computes the little reply/forward icons: They do not appear in my copy of Mail.app either. However, the messages written in Mailplane/Gmail (your replies) should still be available. They are located in the the [Gmail]/Sent Mail and [Gmail]/All Mail folders.
One way to group related message together, is to use the 'View > Organize by Thread' menu item.
