I think I recall having to set my recycle limits on the AppPool for stability from errors in Mapguide as well. Fiddle Fiddle Fiddle with different setting until things calm down.
I think they could be set by memory size (as you've done) or after a certain time. I believe I set my Win2008R2 Server to recycle every 2 hours.
