It works for now, but I think there should be another way.
I changed in the default.apsx the part:
var webAgent = "<%=GetRootVirtualFolder(Request)%>/mapagent/mapagent.fcgi?";
(which would be the wrong destination www.myhomepage.de/KaliopaMobileViewer/mapagent/mapagent.fcgi)
To:
var webAgent = "http://www.myhomepage.de/mapguide/mapagent/mapagent.fcgi?";
