This is because MapInfo 6.5 stores certain things in a different location to MapInfo 6.0.
The new location (in Windows 2000) is C:\Documents and Settings\'username'\Application Data\MapInfo\MapInfo\Professional\650\CustSymb Put them there are they will appear in MapInfo. I don't know about Windows 98 etc but presumably there is a similar deal.
