There's a tool that I used alot and I tink it would work in your case it's called: Cookie cutter
You cand just select what you want either by selecting from another layer (like a city limit, boundry etc..) or just by making a polygon on a another layer.
it's will cut your map just la a real cookie cutter would do and it preserves everything.
As for you map merging I would try multipend (it's a multi append tool in you tool folder) you could merges maps in to 1 big map or table.
