It is correct, that the geodatabase has a lot in common with SHP files with regards to structure etc, but saying it stores the SHP file is not correct. Data are stored in standard relational databases, such as Oracle, DB2 etc.
Main differences from SHP files: Coordinates are stored in integers like with TAB files. Topological rules can be applied to the database, so for instance overlapping polygons isn't allowed etc. Can be edited by multiple users at the same time in the case of ArcSDE.
