What does the contents of your web.config in the root of Intepub look like (in
particular the handlers settings?
<handlers>
<add name="MapServerFastCgi" path="*" verb="*" type=""
modules="FastCgiModule" scriptProcessor="C:\Mapserver\bin\mapserv.exe"
resourceType="Unspecified" requireAccess="Script"
allowPathInfo="true" preCondition="" />
</handlers>
And do you have an example of a request that is failing? E.g.
http://localhost/?request=browse
