In general, SPEC06 is a giant pain to use (especially with marss). If I remember correctly, there's a flag to runspec that tells it that the run you're about to do is not 'official' and won't count as a valid run. Perhaps that flag will let you run your custom code?
Though I must say that spec isn't particularly relevant in a multicore context, so you're probably better off without spec anyways in my opinion.
