Subject: PRIDE BioMart released
Reply-To: [EMAIL PROTECTED]
Dear PRIDE user,
The PRIDE database at the EBI now has a new BioMart query interface
and associated web service.
This service can be accessed by visiting PRIDE
(http://www.ebi.ac.uk/pride) and clicking on the PRIDE BioMart menu
item in the left hand menu. You will also find a comprehensive help
page under the 'Documentation' menu section and developer
documentation for both deploying your own PRIDE BioMart and for
accessing the PRIDE BioMart web service under the 'Developer
resources' menu section.
BioMart allows you to create complex queries with a simple user
interface in which you can include multiple filter parameters. You
have control over the data fields included in the results and you can
specify the format of the output, with options such as:
* HTML table in your browser
* Comma separated or tab separated values
* Microsoft Excel spreadsheet
The BioMart web service will also give you programmatic access to
public PRIDE data. This can be accessed directly from tools such as
Taverna for including PRIDE data in your bioinformatics work flows.
This release of the PRIDE BioMart service is a beta-test release using
BioMart 0.5. Additional functionality for the BioMart is planned in
future versions, including the ability to retrieve cross-referenced
data directly from other existing BioMarts alongside PRIDE data,
including UniProt (beta release BioMart), ArrayExpress, Ensembl and
Reactome.
Your feedback about this new service is very welcome and should be
sent to [EMAIL PROTECTED]
BioMart is a query-oriented data management system developed jointly
by the European Bioinformatics Institute (EBI) <http://www.ebi.ac.uk/>
and Cold Spring Harbor Laboratory (CSHL) <http://www.cshl.edu/>. You
can find further details of the BioMart project at
http://www.biomart.org.
Yours sincerely,
Phil Jones.
