Fine, having discussed this with Tom got your point. 
The next release (0.7) plans to address these different derivatives of
version in an elegant way. Probably the version under discussion here
would go away and version per dataset would stay as
datasetConfigVersion. Just as you request version of a Mart from
martservice, you would be able to get the version per dataset. This
would probably appear in this request:

http://www.biomart.org/biomart/martservice?type=datasets&mart=ensembl

Hope, we wont leave any surprises on this front.
