Ray,

Yes, Cf and Ct are calculated in makeYbus.m.  I noticed that Cf and Ct have
the same dimensions after disabling
some lines and assumed that something was wrong.  It turns out that the
rows corresponding to disabled lines were
set to all zeros with the same effect as taking them out.  Not exactly the
way I would do it but the end result is the
same.
