Hi Lance, If it works on Mac and Linux, it should work on Windows... In order to track down this problem further I will need at least the complete console log instead of just the error message, and possibly a copy of the sequence files that you are attempting to align. Since they are probably large files, please send them to me instead of the list. The error message could indicate either a formatting problem in the sequence input files, a shortage of memory on your windows machine, or a bug in Mauve. I would like to track down the issue, in case it is a bug.
