Hi Mia, sorry for the slow reply -- computer troubles last week. I did some testing in Mac OS X to try to reproduce this problem, but without success. If you can submit a detailed bug report to our sourceforge server, explicitly giving the file and directory names in question, in addition to either the mauve command line or the first 10 lines of the output alignment, I will be able to investigate it further.
