The following command line will get the user's scroll direction setting:

defaults read ~/Library/Preferences/.GlobalPreferences  
com.apple.swipescrolldirection

Returns 0 or 1 based on the value of the checkbox in the pref panel. There may 
be a corresponding value in the system (defaults read 
/Library/Preferences/.GlobalPreferences  com.apple.swipescrolldirection), but 
it is not defined by default.

Setting the value will not have any effect until the user logs out and back in. 
The pref panel must reload the GlobalPreferences.plist when you trigger it 
through the user interface.
