if I understand this correctly then your wanting to run .net 2.0 with the GUI? but the shipping version is running 1.0 and failing to load your test assemblies?
 
If thats the case then you will need to alter the MbUnit.GUI.exe.config I am never sure why this defaults to 1.0 if you have 1.1 and 2.0 but it does sometimes, to get around that either comment out or remove the 1.0 and 1.1 lines in this file and restart the GUI.
