I don't know much about HDF5 files, but can you just define a new material following the code at < https://meep.readthedocs.io/en/latest/Materials/#conductivity-and-complex> (and do the same thing for mu < https://meep.readthedocs.io/en/latest/Materials/#magnetic-permeability>), then set any geometries imported from HDF5 to have this user-defined material?
