More likely than an oil company conspiracy is a CYA approach by the auto makers. By excluding warranty claims where biodiesel is used it gives them a safe position without having to invest in research to determine what percentages / formulations of biodiesel are actually harmful or not. Once there is a real standard formulation for biodiesel that is widely available, it will be worth it to officially certify its acceptability. Too much still in flux at the present time.
