I am running latest version of UFT 11.53 it appears that the application is saving the break points. When I run the test in automation mode, it stops at the previously saved break points. it is annoying.
I saw one post on the HP knowledgebase indicating similar issues with version 11.51 and the follow up message indicating it was resolved in 11.52.
