You probably want to try upgrading to the latest versions of the vaapi packages, I've a branch at http://git.yoctoproject.org/cgit/cgit.cgi/meta-intel-contrib/log/?h=ross/vaapi which is a good start (and intend to finish it off soon). If you still have problems with the latest releases then the maintainer of gstreamer-vaapi is quite responsive to good bug reports.
