The plan in F12 is to reorganize the iso/ directories, so that the .torrent files can be kept in the main mirror hierarchy and the files thereunder will match the torrent layout. Right now the layouts are different, leading to a need to copy files from one layout to another to serve both. :-( but yes, I'll need a solution to the metalink+torrent problem I proposed.
