I have experienced the same, might be we have to open a mcl.-project on this subject

One way is to let a mcl read the old JOF to do the "rebuilding"
Just adding the tools might be don by cut-paste in a text-editor

You can build further on an existing JOF by load it in to a new job by "File"-"Load Job File"
