Its seems you can go to system/preferences/removable storage/ and unchecked the first two boxes in the storage tab. I don't have access to a gnome PC right now so I can't confirm. There should be a similar way of configuring whatever Gnome program would do this as well. There's a slim possibility that your iPod is being mounted during system bootup via /etc/fstab or via one of the configuration files in /etc/udev/ -- so you might want to have a quick look at those to verify.
