What brand have you used that had this problem? I've used factory NB tops, Robbins tops, and Cabrioworld tops, and I've never had this problem. I haven't really looked at the rear of the glass, but I've never had the frame sit higher or bounce around.
I remember the very early Robbins glass window tops sitting higher, and you had to put a spacer on the plactic bump stops. They haven't made these in a long time.
