The only issues i see with auto-negotiate not working is when you go switch to switch or switch to router, and Cisco recommends that you always lock the speed and duplex when connecting between switches and routers. In the past, there were issues with the software in the switch that would cause auto-negotiate not to work, but for the most part i haven't seen to many issues with it not working in the past couple years.
