Don't upgrade by anoncvs, use binary upgrades to get you as close as possible to the version you want and follow the steps to upgrade /etc and so on from the FAQ; http://www.openbsd.org/faq/upgrade37.html http://www.openbsd.org/faq/upgrade38.html http://www.openbsd.org/faq/upgrade39.html and, if you use a snapshot, http://www.openbsd.org/faq/upgrade40.html Unless you remove and re-add all your packages, the pkg_* tools won't work as smoothly as they should. You might find it's a lot easier to reinstall.
