The best way to do this would be to use the ogr2ogr tool that is 
provided by the GDAL/OGR library (http://www.gdal.org/).

Unless I misunderstood the question, the answer is yes.

There is no support for mixed coordinate systems in a single file in 
MapInfo or any GDAL/OGR supported format that I am aware of.
