Hi Michael, yes, the world coordinate system in MITK is in mm, so the positions you get are first in Microntracker coordinate space and then can be mapped to mitk world coordinate space (by landmarktransform).
How does your tool look like? Your have two markers taped to it? Your tool definition file should then contain the information of both markers. Furthermore, did you ask for the calibration of the two cameras or for tracking a tool with two markers? For a more detailed answer I will send the message to a colleague who is expert in creating Micron Tracker tool definition files.
