If you build the doc target you should have the html documentation in your
MITK-build/Documentation/Doxygen/html
Directory. This is the same target we use for building our nightly
documentation at
http://docs.mitk.org/nightly-qt4/
(Always assuming you have doxygen (preferably 1.8.0) installed)

In theory, Doxygen can handle pdf output quite well if the documentation is
written with pdf in mind (which MITK's isn't at the moment...).
