Or were you asking for external third party sources and binaries (ITK/VTK/DCMTK etc)?
Then you could have a look onto the advanced cmake options of the super build. You can specify a path there so you would build against external libs. But respect the dependencies!
And it is always better to breafly describe what you are up to in general so we can directly give a more precise answer.
