Hi Amir, please keep the conversation on the list, so that other MITK users can benefit from it as well.
Thank you very much for your feedback! We are currently reworking the region growing tool and also working on a bug that leads to sudden crashed during manual segmentation. So the bugs you describe might be fixed soon. As for the flipped image: I think this is related to the following issue: http://bugs.mitk.org/show_bug.cgi?id=8350 Please note that the image itself is not flipped but the camera from which we look at the image. However I understand that it is annoying if the image is suddenly upside down. It would be very helpful if you could provide the dataset so that we can reproduce the behaviour. If you find further issues feel free to open a new bug in our bug tracking system: http://bugs.mitk.org Best, Andreas Von: Amir Zolal <amirzo...@gmail.com<mailto:amirzo...@gmail.com>> Datum: Tuesday 23 February 2016 10:11 An: Andreas Fetzer <a.fet...@dkfz-heidelberg.de<mailto:a.fet...@dkfz-heidelberg.de>> Betreff: Re: [mitk-users] Segmentation Hi Andreas, I have built MITK Workbench from master, as you said - it is true that the segmentation module works "better", and I suppose the bugs are known, but tell me if I can help by testing and reporting issues. What I have noticed that after creating a blank segmentation image the background image gets AP-flipped, so it is displayed upside down. The region growing tool starts working with a delay, so you have to wait a little on the spot and the segmentation it produces is not what it was before - seems like it doesn't detect the edges correctly. Plus, after segmenting 5 slices, the workbench crashed completely. See also bug http://bugs.mitk.org/show_bug.cgi?id=11477 MITK did not handle left handed geometries very well. You can verify that, by building the MITK master by yourself (as you already did). You can activate a plugin using CMake. Simply set the binary directory in CMake to the MITK-build directory. You will then see all the plugins (the entries look like "org.mitk.gui.qt.<plugin_name>"). Activate the segmentation plugin (org.mitk.gui.qt.segmentation) Configure and generate with CMake Start the build again Start Workbench => you should see the segmentation plugin Please note, that we have some known issues in the segmentation [1] in the current master branch which is due the the migration to the multilabel image data structure. These issues will be fixed in the upcoming release which will be around the end of march. Currently I am using the 3M3 version of the software, but this is (I think) no longer available, and also without the latest interpolation options. The problem I have is that each segmentation image I create seems to be spatially displaced with regard to the original, i.e. the Slices are shown empty and the 3d viewer shows their position outside of the original image. This problem is corrected after reinit on the normal image, but comes back on reinit of the segmentation image, which is necessary before drawing the segmentation. Please see the attached images, is there something I am doing wrong? The same thing happens with the same file in 2014 Diffusion. And - this is the latest binary I downloaded. I have problems building the application, it compiles, but by default, it doesn't contain any of the plugins (and also no segmentation). If somebody tells me how to enable the compilation of the plugins, I will be happy to test with my own build.
