Hi Sandy,

Thanks for the reply. I fixed my issue by using
mitk::SlicedGeometry3D::CalculateSpacing to calculate new spacing for the
planegeometries according to the image spacing.

But I still found some issue in MITK segmetation tool, even when I use
Pic3D.nrrd to do segmentation.

After I load Pic3D.nrrd, I do crosshair rotation and the axial window is on
oblique planes. In some slices on the axial window, I found some issues:

1. when I use Add tool to create segmentation, it is not consistent in 2D
window and 3D window(see attachment). in 3D view, the segmentation occupies
whole grids, but in 2D slice window, it only occupies half grids on the border
in the horizontal direction. But if I change to another slice, it doesn't
happen sometimes. I think it depends on the slice location and orientation.

2. When I use Live Wire, I can always put the first point, but after that, I
can not put the second point at most time.

So I guess there are some issues for segmentation and its visualization on
oblique slices. Since I use Pic3D.nrrd, I thinks the cause is not from the
image?

I'm use MITK 2015.05.2 in Linux.

Thanks,

Hongzhi

Subject: AW: image segmentation not right place in reslice

Hi Hongzhi,

thank you for reporting your issue here.

We identified a similar bug for specific MR data sets (not open source) and
added a new bug #19652 to the bugtracker last week
http://bugs.mitk.org/show_bug.cgi?id=19652.

We think the bug might be related to the very specific spacing the data sets
have.

Which MITK version do you use? Can you confirm your bug also for older versions
of MITK and other data sets?

Please check the status of the bug in the bugtracker for more regular updates.

Best,

Sandy

Betreff: [mitk-users] image segmentation not right place in reslice

Hi all,

I created a group planegeometries with different orientations (so, not evenly
spaced) in a slicedgeometry3d, and used it to update the
SliceNavigationController for one of the renderwindows in QmitkStdMultiWidget.
Now I can get correct reslices for the image, but when I tried to use MITK
segmentation tools on a reslice, the contour drawn was at right location, but
when it was converted to binary image in 3D volume, the image mask shifted to a
different location and had different sizes (see attachment). I was wondering
what the reason could be. During the converting from contour to image mask, the
display geometry was used. I guess the cause might be from display geometry.
But since the image reslices were correct to me, it seemed the display
geometry was ok.

Thanks a lot!

Hongzhi
