Dear Demet, Sorry for the very late reply. I think in the current master there is no out of the box way to do that. You could play with the volume visualization view or e.g. create a separate surface mesh for each parcel, which probably both is not really feasible. I added that as a feature request (https://phabricator.mitk.org/T25501).
As a workaround you could use the 2017.7 installer (http://mitk.org/wiki/MitkDiffusion#Downloads). In this version the 3D visualization of RGB images is still available, which means you can simply create an RGB image from your parcellation in the “Network Operations” view and the result will be visualized in 3D.
