Why do you want to do it. Dynamic gops are allowed in the mpeg world. But that depends on the format you use. If you tell us what you want to do that might be unnecessary or not enought for your goal.
There is not shorter way that rencoding the whole movie. You find the explantion in the mjpeg-howto (found on mjpeg.sf.net german version too). And in that document look for the section: Decoding streams with mplayer or Decoding MPEG2 streams with mpeg2dec.
