Can you wiggle the transmission up and down a bit? It took a little wiggling to get the tranny's output shaft to come out of the clutch disk on my car. The first time in a week took a little swearing, the second time a little less swearing, and the third time was like butta. :) is the tranny coming away from the motor at all? The only other place you might have clearance issues is the passenger side drive flange hitting on the flywheel. It eventually comes out. By the way, I really wouldn't recommend dropping the motor... there is a lot more stuff to disconnect than you would think when doing this, and you're going to want to label everything to make sure it goes back together correctly.
