Mnemosyne automatically saves on exit, yes. The "Save" menu item allows you
to save in the middle of a session, in case you have 240 cards to do in one
day and don't want to lose your work halfway through because of a power
outage.

(Mnemosyne 2.0 will save your changes as you do them, from what I've
gathered. Yay 2.0!)
