There is a big chance the 1.x instructions simply work:

(but replace C:/users/<user name>/.mnemosyne with C:/users/application

I'm following the system recommendations of Windows, Linux and Mac with 
respect to the best locations to store user's data. I guess you should take 
that point up with the guys who made those recommendations :-)

I can however see their point of separating the location where the program is 
installed, and the location where the user data is stored, such that the 
program only needs to be installed once if more than 1 user on the same 
machine wants to use it.

The rationaly behind putting this in a hidden folder probably was to avoid 
clutter.
