This is an old question but I was struggling with this as well. Once notes written to the Capture node are written to the mobileorg.org file you can't see them. I think this is just a rough edge of the sync process. The way I worked around this was by not capturing notes to the "Capture" node. When I added the capture widget to my device, I was able to select where the captured items should go and I just created a node in one of my org file to put all these captures. It is a much better system. I suspect the "Captures" area predates the advanced capture stuff.
