My experience is that you need an external tool to delete certificates from IE. 

I forgot the location, but you might find a clue to its whereabouts here: 
http://www.drh-consultancy.demon.co.uk/pkcs12faq.html
and maybe this is the tool you need:
http://www.microsoft.com/security/certinst.exe

Beware! I'am not sure it is appropriate.
