I cannot reproduce the bahaviour you describe with CPAN.pm 1.8802 or 1.88_57. I could downgrade from Module::Build 0.2805 to 0.2612 and upgrade in the opposite direction with both CPAN.pm versions. A red warning in each case was issued but so far they seem harmless. Looks like there is no bug at the moment to fix or that further proof must be brought by by other means.
