*cough* Module::Install *cough* When you install it, it installs a small bootstrapper in site/inc/Module/ that copies itself and all the rest of the modules to My-Dist/inc when executed in "author mode" (My-Dist/inc/.author directory exists, iirc - it creates that directory if My-Dist/inc did not exist.) - I'm not saying I agree with it, just that that's what it does.
