I've gotten a web based monodoc to work, if anyone is interested you can try it out.
Looks very cool.
Rather than hacking browser.cs, it might be easier to just apply the XSL transform in your own perl script. (Capture the result of "monodoc --html T:Whatever" to a string and then use XML::LibXSLT.)
