I use debian, and i encountered this problem also, it's caused by the desktop environment doesn't have an entry for application/x-ms-dos-executable files, we can solve by this method, first create an entry for application/x-ms-dos-executable files by adding the attached the file into /usr/share/applications, then exe "update-desktop-database" to take effect. It's for debian, hope it works for ubuntu too.
