Over the times it has been tricky, especially when the current master branch required a later version of mono than was available in the latest Ubuntu release.
Right now it works though, this is how I do it. 1. Install monodevelop from the Ubuntu repo - this will install all the dependencies you will need. 2. Build monodevelop from source and install into /usr/local About cleanup, you could possible just remove everything under /usr/local, it depends whether you have anything else there you need.
